This starter directory was copied from
/projects/compbio/experiments/protein-predict/casp8/starter-directory/
and only minimally modified for CASP9 (changing "casp8" to "casp9").

The Make.main file is still suffering from the bug that causes the t06
and t04 alignments to be made twice.  This is probably due to them
being made in a recursive make and the make program not realizing that
they have been created.

The neural-net prediction of contacts seems to be terribly slow and buggy.
It should probably be excised from the method.
